Does the color of a dyed seat rub out or off ?

As long as you rinse the excess dye off it won't rub off on your pants or anything if you plan to ride with it. The longer you leave it in the dye, the deeper that it will sink into the plastic. Think of it like marinating a steak. You want to leave the steak in the marinade a good 24 hours to let the flavor really seep in.
Deep scratches however will reveal the original color no matter how long you leave it in.

So is that to say when cooking the seat, let it cook longer than 2 or so hours as suggested here on the site.

I would cook it for 2-3 hours then just let it sit in the cold pot of dye for another 12 hours.
